This could be part of the Project New Kanto, but due to its complexity I decided to make a separate thread.
In the Animé, the Battle Frontier is set in Kanto, with the individual parts scattered all over the region. Scott is a wealthy philanthropist with a love of Pokémon battling. He spent years scouring the Pokémon World for some of the best Pokémon trainers he could find, and left them in charge of different battle facilities that he built all over the Kanto and Johto regions.
Each area within the Battle Frontier has a unique set of rules, complete with different challenges. Each area has a Frontier Brain, and the winner of each area gets a unique symbol to commemorate his or her victory. If a challenger manages to defeat all of the Frontier Brains, he or she is inducted into the Battle Frontier Hall of Fame, and is then offered the prestigious title of a Frontier Brain. Scott is constantly looking for more powerful Trainers and building more diverse battle facilities. The vast majority of battle facilities like the Battle Tents are owned by Scott.
In each facility of the Battle Frontier, the Trainer fights a series of battles and fulfills a series of challenges. If all battles are won and challenges are met, the Trainer is then permitted to challenge the Frontier Brain.

Battle Arena
In the Battle Arena, the challenger brings three Pokémon and he must fight a series of 25 Trainers (not all at the same time). The opponent Trainers may have anywhere from four to six Pokémon each. After every five Trainers he is permitted to heal his Pokémon. Healing items may only be used in between battles. If the challenger loses a battle, he must start over from the beginning.
Twenty-five consecutive wins enable the challenger to face Arena Tycoon Greta for the Guts Symbol. The challenger is allowed to use up to three Pokémon, while the leader uses six. The Battle Arena is located on the outskirts of Saffron City, and is not affiliated with the Fighting Dojo.
Battle Dome
The Battle Dome is a gigantic arena that houses over 10,000 audience members. The challenger must face a series of 12 6-on-6 battles. After every four battles, the challenger is permitted to make substitutions. The challenger is also able to access information about the Trainers he must fight, including things like Pokémon movesets, held items, and the like. Healing items are not permitted in these battles.
After 12 consecutive wins, the challenger faces a series of puzzles of hypothetical Pokémon battles. Losing any quiz forces the challenger to go through the facility all over again. Successful completion of the challenges enables the challenger to face Dome Ace Tucker for the glorious Tactics Symbol. The Battle Dome is located east of Lavender Town, at the shore of the Toyoko Sea.
Battle Factory
The Battle Factory has multiple functions: battle zone, research laboratory, and an industrial factory. The challenger obtains a team of four rental Pokémon, and must fight a series of 20 battles with them. After every two battles, the challenger is able to trade away a rental Pokémon in order to randomly obtain another one. No healing items are permitted in this facility.
After twenty consecutive battles are won, the challenger faces a series of quizzes dealing with various types of Pokémon trivia. Getting a single question wrong will force the challenger to start over from the beginning. A perfect score enables the challenger to face Factory Head Noland for the Knowledge Symbol. The challenger may use any six of his own Pokémon, and may also choose to fight from a list of teams owned by the leader. The Battle Factory is located northwest of Cerulean City, on the land above Cerulean Cave.
Battle Palace
The Battle Palace provides a safe haven for the spirits of Pokémon fallen in the hands of cruel former masters. These Pokémon now seek revenge, and will stop at nothing to drive away all humans who cross their path. The challenger will fight a series of extremely powerful wild Pokémon. Healing items are permitted in this challenge, as there are no other methods of healing Pokémon within.
After resting the souls of forty departed spirits, the challenger will face Palace Maven Spenser for the Spirit Symbol. The Battle Palace is an abandoned palace of the ancients, and is located on Metallica Island, a solitary island north of Seafoam Islands.
Battle Pike
The Battle Pike is a large tube in the design of a snake. The inside is an incomprehensibly long, winded path full of wild Pokémon, items, and other surprises. The Bag will be inaccessible throughout the length of the path. Instead of items, the player will be able to pick items from the ground. These items, however, will be random so anything's possible. There may or may not be any Trainer battles or random sidequests here.
After a long and perilous journey, the player will be able to challenge Pike Queen Lucy for the Luck Symbol. The Battle Pike is located northeast of Fuchsia City, just outside the boundaries of the Kanto Safari Zone.
Battle Salon (there will be a different Battle Tower)
The Battle Salon will put a Trainer's interactions to the test. The challenger will be taken to a series of rooms, where there will be one Pokémon that has a particular problem. Through empathy and compassion, the challenger will be able to help these Pokémon.
After all thirty Pokémon have been helped, the challenger will face Salon Maiden Anabel for the Ability Symbol. This battle will be a 4-on-4 battle, and held items are not permitted. Abilities like Pressure and Poison Point are also disabled. The Battle Salon is located on the Kanto side of Tohjo Falls. Because of the hazy weather underneath the waterfall, all status effects, buffs, and debuffs will be negated at the end of each turn.
Battle Catacombs (I had to make drastic changes to fit the format, and to make the programming a bit more realistic)
The Battle Catacombs are a series of man-made and natural tunnels underneath the Indigo Plateau. Upon entrance, the challenger must leave behind all of his Pokémon, items, and badges. Yes, even the PokéGear and the Pokédex. Instead, the challenger will be given twenty Dusk Balls and the opportunity to catch the Pokémon native to the cave. There is nothing special about these Pokémon, and they are common species that can be caught elsewhere. The Pokémon themselves will be caught in a Safari Zone style system, and they will not be available to battle until the very end. Only six Pokémon may be caught, and if more are caught, extras must be released.
After a long journey though the catacombs, he will face Cavern Mistress Susette for the Spirit Symbol. This battle will be a 6-on-6 matchup. Because of the climate inside the catacombs, the Pokémon will have reduced speed, accuracy, evasion, and leverage. Curiously, Cavern Mistress Susette's Pokémon are unaffected. This is probably due to the fact that Susette has trained these Pokémon in extremely harsh conditions for years, so they are not bothered by the catacombs. After the battle, the challenger must release the Pokémon caught inside the caverns. The Battle Catacombs got the name because it was built on the burial grounds of an ancient civilization.
